The proteomic platform of the Core relies on LC-MS/MS to analyze peptide mixtures of single proteins as well as more complex proteomes captured from cells and tissues. The sensitivity and high throughput of the LC-MS/MS system is pivotal to proteomic analyses, and we have implemented several improvements to the basic nano-scale LC-MS/MS platform to increase the ability to detect small quantities of individual proteins and simultaneously to analyze very complex samples. These advances include: (i) a completely automated nanoLC-MS/MS system for the analysis of protein mixtures such that tens of thousands of MS/MS spectra can be acquired by the system over the course of several days without the need for substantive attention by lab personnel. (ii) Pre-fractionation of complex peptide mixtures using a variety of high performance chromatography methods, isoelectric focusing (IEF) or one-dimensional SDS gel.
By using LC-MS/MS and our bioinformatic pipelines, a number of both qualitative and quantitative proteomic services are provided. The combination of increased sensitivity or coverage of proteomes and multiple quantitative techniques available has significantly increased the value of this resource.
